Allow me to summarize this post as it has some good information. I will also try and remove the outdated/incorrect information so that only current Google related link info is shown.
First, Google most likely will not show all your backlinks through a link: query. Their webmaster guidelines say they only show a sampling but you can see more through their webmaster tools.
In terms of the links themselves, Google has new aging and quality algorithms they use on all content, not just links. But in terms of links this means that new links won't show up for some time because they have to be a) quality links (that means relevant to your site) and b) properly aged, which means it could take months for those links to show up.
I think that covers it. To sum up, Google only shows a sample of all your links, and only those links that have passed through those aging/quality algorithms.
