Use Google Webmaster tools and submit your site.
What is your alternative?

I was thinking about building a splash page with my root domain name then linking the store thru an Enter Here Link but I have read search engines also frown upon that.

You would be putting an unnecessary step to your store in front of your visitor. And I've not seen any of these types of entrance pages working any more. They just get in the way.
The most annoying of which is flash pages which take forever to load. I tend to hit a site like that and just leave. Who has time for some pretty marketing message to load up when what I really want is access to the content I came for in the first place.

Why don't you build a content rich welcome HTML page were you can welcome your visitors and give them some valuable information and my capture their email address. then send them to other page you want.
no search engine will give any importance to a redirect page.
