How much should I charge to let others
CUSTOMIZE them with their own name,
site title / url, affiliate links / ads ?

I think it depends on the price you are thinking of charging for the books, and whether your aim is market penetration (for publicity and future backend profits), or maximising short-term profit...
Are the books viral tools to be distributed freely, or paid for products?
I would download the free guide to Make Your Price Sell from Sitesell.com. This gives an excellent overview of pricing policy for different marketing strategies. Many of the same principles apply in this case.

There is no specific answer. Factors to consider, include...
what revenue you will gain from links in both versions;
what importance you place on getting exposure rather than earning mony now;
what your competitors do, and people will expect.
Yours is a competitive field. As a potential buyer of rebranding, I am becoming ever more reluctant to pay to promote someone else. How about considering a registration option for the branded version?

Codrut, I think they are being as specific as they can. Your goals for income, and your site, are what will help determine the "price." Charlie offered an excellent resource "Make Your Price Sell" in setting a price for your product.
Another thing to consider, to make an item truly viral on both ends, is to rebrand for free, but keep several of your own links as affiliate links for your best single program.
You would then have 2 links in your ebook each likely appearing a couple times each, one to your site, and one to your best affiliate program. All other links could be rebranded, thereby earning you some income, and continuing the viral aspect of the ebook.

...you could insist on registration in exchange for the right to distribute the branded version, thereby grabbing the email contact and using the list to send "updates" or anything relevant but profitable (to you) to them in the future.
I can't tell you what to charge for branding, if that's what you decide to do. I could tell you what other people have charged in the past (but which I don't think was worth paying, so didn't) - just pick a number out of the air - but I'm not going to...
The right price depends on what your motives are...
Have you downloaded the MYPS guide, or do you have a good understanding of the theory of pricing? Even with the theory under your belt, you'll only find the right price for your case by testing in the real world.

If your goal is to get your name or product in front of lots of others I would charge as little as possible.
If the affiliate products/programs mentioned in the book are two tier,
you should pick up a lot of second tier affiliates... who incidentally don't
usually earn you a large residual income. At the same time, there will
be affiliate products you mention that your rebranding customers might
not want to sign up for. Those links would then stay your affiliate link so
it's not a losing proposition.
I would make it very affordable, but maybe charge a nominal fee just
to discourage freebie seekers.... but then again maybe you want
freebie seekers passing your ebook along?
